Off the top of my head, I can think of three recent games that all do
something (or many things) quite innovatively:
Photopia, for sheer concept, plot development, and structure.

although in *completely* different ways.

Bad Machine, because it will shatter your mind into little pieces and then
all of a sudden it's back but put together differently.

Those are good starts, at least. And they're all quite different from
each other.
